This blog post discusses the creation of a unique Unix shell designed for efficient pangenomics applications. The shell enhances functionality by substituting calls to traditional pangenomic CLI tools with built-in features, allowing for faster execution. It operates on an instruction-based intermediate representation that seamlessly combines shell-like I/O with optimized in-memory data structures, achieving a remarkable speed increase of 48 times over conventional methods.
